I use the groups feature to tag my papers.
You can create groups and assign papers to one or more groups. For me it
works, as it allows me searching the papers based on the groups (using
union or intersection of selected groups). Moreover, you can create nested
structures (groups/subgroups) to better represent the knowledge you want to
map.

To start using it go to View --> Toggle groups interface
In the left side window, you can create your groups (tags).
To assign the papers to the groups you can use the context menu (right
click on the paper you want to tag, then select "add to group" and choose
the groups you want to assign to it
