Depending on how you have the input file/DB I would just write a simple script to convert all the _'s to spaces or simply escape them (ie _ => \_ ).
What programming languages do you know? This could likely be done with a few lines of awk, csh, python, or even Fortran if you were so inclined... Not sure how to have Jabref do it for you though...
