Ha! I too use pen & pencil at start of designing SW & HW. Then when I know what I want I use eagle as even for Stripboard, (Vero) never mind PCB everything is check and all connections must be used and not shorted. Also editing is easier. So Design on paper and Details, Document, Checking, Layout on Computer. Even layout I do some hand sketches on squared paper. I don't start writing code till I have the "system" sketched out either.
