Nowadays all serious programmable devices has some different voltages pairs
as:
core 0.9V -peripheral 1.8V or
core 1.8V - peripheral  2.5V or
core 2.5V-peripheral 3.3V

If you see the Microchip AFE which has the microcontroller supplied at 3.3V
and the AFE section at 5V, you realize the truth, it's at least 10 year back
compared with the market.

isn't a "preffered way" there is just a way which is different in different
applications.
The simplest, the best.
