I know a little both: Java3D and OpenGL and I can say that:
Java3D is rather like VRML than OpenGL. It uses OpenGL (or for example
Direct3D) features and it's
constructed for simplify this technology.
Some things like geometry or lights theories are the same in Java3D and
OpenGL, but generally you can't simply implement algorithms for OpenGL using
Java3D. Java gives you ready structure for scene rendering and OpenGL only
tools for implementing this structures.
In easy words: OpenGL is lower level than Java3D.
