J3f is the format file for java3d scenegraph . It is notcreated by modelling software, but from a java 3d
scene graph.
Yes, you can do that by hand coding. 
Just create a scene, put geometries (GeometryInfo helps a lot here), lights, etc, use a branch group as root and save using  SceneGraphFileWriter .
 Note: you must save the scene when it is deatached from universe.
Use   SceneGraphFileReader to read your saved file.
This is the basic. Read JavaDocs and test some simple scenes.
