If your application is a full-screen one, you can set your proper display mode using the full-screen api: http://java.sun.com/docs/books/tutorial/extra/fullscreen/
But if you application is not full-screen you must change your video card settings in your control panel. Or edit your XFreeConfig file (Unices XFree based systems).
