Aha! 
I had the same problem with picking and parallel display. Its because
the picking support
assumes that the system is in perspective mode and when generating
pickrays, draws a line from the
eyepoint through the screen x,y location. 
What you need in perspective mode is a pickray which detects parallel 
display and generates on a vector straight out the screen from the x,y
location.

 

N.B. If i remember correctly, you have to either put this in the
com.sun. ... package or copy the pickObject source
into you own class and subclass that
