I never tried JB 3, but JB2 Client/Server works fine with Java 3D.
Just have the usual care with jars, zip, and other libs, which paths should be
addressed in "project properties" (menu
"file"), or in "default project properties" (menu "tools").
Also, you should check if the javac/java path is correct (at least equivalent to
JDK1.2).
Remember JB is an avid memory user (settle for 128MB, or even more).
A last remark: sometimes when launched from JB environment, J3D could freeze, but you
can allways run it in an
independent console.
