Take a look at http://tintoy.ncsa.uiuc.edu/~srp/java3d/vrml.html It explains how to use VRML and Java3D together. In short, if you use "getNamedObjects" you can access any VRML Node by name. This will give you the Java3D TransformGroup. The children of this TransformGroup contain the geometry. In my experience the j3dvrml97 loader will generate Shape3D objects for each VRML Group. The geometry contained in the Shape3D object e.g. is a TriangleArray for an IndexedFaceSet. I hope this helps.
