I'm going to address your queries in this mail only; I may address those of the 
other mail in a separate message.
For doubt 1, I've used eclipse for writing java too few time, and I may 
conclude from these times that eclipse has some way of scanning some common 
locations on your computer(depending on the running OS) to find a possible 
working JDK. This's how it seems to automatically detect java installation and 
set the paths accordingly. However the paths it sets is local only to his 
environment; it doesn't affect the system-wide settings. This's why you might 
still not be able to compile and run your programs from the command-line.
For doubt 2, fine I know very little about J2EE, but I know for sure that J2SE 
doesn't need any application servers like TomCat, jBoss, glassFish, ...etc.

I would also like to add to my previous mail that i have downloaded Eclipse 3.4.
 
Doubt 1)
I did not explicity set any path for jdk/jre explicitly but I am able to run my 
simple java program.
I need to know how to set the path for jdk explicitly.
 
Doubt 2)
We don't need to instal Apache Tomcat for J2SE but for J2EE?
 
 
Will appretiate your help for clearing these basic doubts.
