Yes. The free version is an on-demand scanner. It does not run in the background, screening your programmes, websites etc. In my opinion, this is fine, and actually the best way to run MalwareBytes. I found MalwareBytes running in the background to be a bit invasive, personally, but MB is great if you get stuck with malware on your computer and need to clean out the registry entries, especially.
