Hi Andrew, Your theory doesn't bare out the facts, as I use placemarkers on a daily basis checking my e-mail via web mail, and I don't have to tell you that web mail changes on a daily basis.
I would suspect that the issues with your placemarkers disappearing have some kind of underlying issue than just the page changing. I'm sorry I can't provide an explanation, however, I felt it was important to note that I don't believe placemarkers are affected by any changes on the page, as I said, my every day actions prove that much.
