I very much doubt this is a problem with the class-missing code since I've seen similar problems in various other circumstances. A way of reproducing the problem would be welcome.
IMO these problems are caused by trying to roll back incomplete failed deployments. It is very hard to know just how far to roll back to. I prefer to leave everything in its most-deployed state so you can more easily investigate just what went wrong. My original deployment implementation just stopped when it encountered an error, but I was asked to change this behavior.
