If you want to change to jndi binding of MySQL to DefaultDS, there is no problem as long as you are consistent and also update JMS to use the MySQL config from docs/examples/jms.
Like I said before you are the third person in a month to ask this question (your efforts at search don't look very exhaustive to me). If you managed to find the previous person's post I asked him to post the steps he took on the WIKI (since he was complaining it wasn't documentated).
