If you mean after you've modified a file, you have to do it manually.
Use shift-mouse-2 to invoke it.

Paul, I haven't looked around at the JDE website in a while but maybe
it'd be worth adding a FAQ for common questions & problems like this,
indentation of inner classes, etc. if there isn't one already?
