It's not emacs-based, but I've found Jindent
(http://www.c-lab.de/~jindent/) to be a very nice code beautifier for
Java. Most settings are parameterized and property file-based, so you
can customize it to your preferences for all files.
Also, I wrote up a few docs on getting started with emacs & java for
some co-workers which includes a list of various tools I've found
useful. It's probably a little dated but might be worth checking out.
