After installing the jde, I had a 'jde' menu available if I was editing
a java file (and therefore in jde mode).  In the jde menu, you can
select project->options->general to edit general options,
project->options->compile to edit compiler options, etc. Once you've
edited your options to your liking, click on JDE->project->project
file->save and it will save your settings in prj.el.

An easy way to make sure you're in jde mode is to use the File->JDE
New->Class menu item. You can tell if you're in jde mode because the
modeline bar at the bottom will have the word 'JDE' in parentheses. My
modeline bar looks like this:

ISO8---XEmacs: foo.java    (JDE Font)---L1--C0--Top----
