All modes and minor modes are the same.

Could it be that you are accidentally sometimes in java-mode, and sometimes
in jde-mode?  Could you C-h m and see which mode is active when each set of
faces is applied? I've tested and seen that java-mode and jde-mode do have
different sets of faces.
