Yes. You can call external libraries from the MF runtime. However, the runtime needs to know how to run the external library. This might be a little tricky unless you find how to compile your java classes into native code. Then, you'd have a better chance at success.
What, specifically, are you looking to do? If you are just looking to communicate with a Java app, you could try CORBA or maybe even SOAP. I worked on a project for a little while (until the project was killed) where a Java application was talking SOAP to a COBOL program on our Unisys mainframe.
