If you ask me, I think the preference of Linux over Windows comes down to 
just that: preference. UNIX has a certain mindset that Windows doesn't 
share. (Some say the "set" there isn't necessary.) What I've found, in 
comparing deployments client- and server-side on Solaris, Linux, and 
Windows, is anecdotal - but Solaris performs the worst and scales the best 
as an OS, Linux performs better and .. well, I haven't really slammed Linux 
yet, so I can't say anything about scalability, and Windows scales HORRIBLY 
and at low load performs the best by far. Java, on these platforms, matches 
up fairly well. (Remember, this is anecdotal; your mileage WILL vary.) I use 
Windows for running IDEA, Ant, various other client-side Java applications. 
I use a POSIX OS for server-side applications, because they emphasize the 
tool-based mindset and scale better. (Cygwin, which I also use on Windows, 
brings that mindset to the party, but let's be real: it's not POSIX on 
Windows, it's LIKE POSIX on Window. The filesystem differences, for example, 
are too pervasive to be denied.)

The mindset's the thing, IMHO: If your OS lends itself to component 
architectures, that's what you should use if you're DEPLOYING component 
architectures, because the cognitive dissonance disappears. The scalability 
you get from Java when you use component architectures carries through the 
OS as well.
