I hate to say "Web Services" again. They maybe more pain in your situation then they are worth.
However, you said everything is in Java... I am not sure what you mean: do you have a Java wrapper running your Unix scripts?
If so, then you're in luck -- RMI will do the trick, and it is really very easy to implement. I can even send you a link to a very cool codebase of the RMI retry strategy for network call failures.
