I made clean install of Jenkins 1.605 on clean Ubuntu Server 14.10, then I configured one Job, which uses:

Git repo via https (Open Source project on GitHub) and GitHub Pull Request Builder Plugin.

After each restart of Jenkins service (even after upgrade to Jenkins 1.606) Job's configuration of Source Code Management got reset.

So I have to fill it every time after Jenkins restart.

If I open Job configuration after restart, I see that all settings saved normally, but Source Code Management selected as "none" and all Git repository options will be empty after selecting "Git"

Environment: Ubuntu Server 14.10 x64

java -version
java version "1.8.0_40"
Java(TM) SE Runtime Environment (build 1.8.0_40-b25)
Java HotSpot(TM) 64-Bit Server VM (build 25.40-b25, mixed mode)
