The command line implementation is the reference standard for git plugin functionality. JGit is sufficient for many use cases, but is not sufficient for all use cases.
The unit tests provide a summary of many of the areas where the JGit implementation is not yet complete. Look for @NotImplementedInJGit in the unit tests of the git plugin and the git client plugin. If you'd like to add that sort of summary to the git plugin and / or git client plugin wiki page, I'm sure that would be appreciated.
