Removing the reference from the features directory, as you suggested,

Come to think of it, I think there was, yes. There's a "feature
plugin", gov.sandia.jess.feature_7.0.0, which
has a "feature.xml" file which also mentions the PDE. So that would
need to be edited. It's in the "features"
directory, not the "plugins" directory.
2. Has the dependency been removed in the latest version of Jess? If
that is the case, maybe updating to the latest version might be
something to try.
Yes, this was fixed a long time ago, I think for 7.0p1 .
