I have many portlets that are 'housing', if you will, Flash Applications. When I put my Flash apps on a page I use SWF Object, which just lets me put Flash on a web page without having to activate an ActiveX control in IE if viewing these apps.

Rendering/playing Flash is a client issue, it does not rely on any server-side solution (a server writes a stream of HTML code to a client; if such HTML refers to SWF, a client downloads it then and plays locally). A reason of your problem must be something different.

I've also seen that the default decorators like tigris don't properly display flash on IE, where they do display correctly on Mozilla I think it has to do with the height of the Jetspeed layouts or portlet decorators
Try adjusting the height, and also try on Mozilla
