Upgrading KafkaStreams to 1.1.1 should be sufficient to get this fix. There is 
no need to upgrade the brokers.

However, your code seems not to use an in-memory store, but default RocksDB 
store. Thus, it's expected that the checkpoint file contains the offsets.
