I have had single songs from a CD go missing- particularly if they are in the current playlist when I upgrade the remote software. They disappear from the web interface to squeezecenter and on the jive remote. I just clear the library and rescan and everything comes back.
Maybe upgrading the remote software should trigger an automatic library rescan...
