I've had similar problems with squeezeslave (a headless software player) with streams which were not 44.1kHz. I believe there's a way to check the sample rate on the streams. Squeezeplay is supposed to be able to handle various sample rates, however, so it may be a bug. I've noticed that my version of Squeezeplay doesn't seem to correctly handle some 48kHz FLAC files I have - not quite as obvious, but comparing to the output of a hardware squeezebox it's slightly "slow and low". I believe the audio player for SqueezePlay is still considered beta - not sure how they are tracking bugs.
