Unlikely. Try ./jmeter.sh -n -t $JMX_SCRIPTS/$JMX_SCRIPT_TESTFILE from the JMeter bin directory. I just tried that with a simple JMX file, and it ran and stopped OK in Cygwin. Are you sure that the JMX file terminates normally if run in DOS or *nix?
