Yes

So I added cdk-io.jar to the src/manifest file. That helped, but now it
throws another exception.

java.lang.ClassCastException: java.lang.Integer
  at org.openscience.cdk.io.cml.Convention.storeData(Convention.java:613)

samples/glycine-crystal.cml throws the same exception.

samples/conformeren.cml throws java.net.MalformedURLException (but this is
not new ... I have never been able to read this file.)

Since adding to the src/manifest file did not completely solve the
problem, I decided *not* to check it in ... thought it was best if you
took care of it.
