Yes, I use Eclipse. I have added the files needed by Eclipse so that Jmol is recognized as a Java Project. The configuration of Eclipse for Jmol is described at http://jmol.sourceforge.net/docs/JmolDevelopersGuide.html if you want to use Eclipse.
