As I suspect more questions will come up as you go along.

2) I use Windows, Mac and Linux for testing but only do development  
on Macs.  On the Mac all you need to do is download eclipse and check  
Jmol out from the SVN tree.  There is a learning curve for Eclipse,  
but I have found it to be a very nice development environment for  
Java.  Get the latest Eclipse at:
http://www.eclipse.org/
