You're talking about the icon for the application that's used in  GUI  
file browser, right?
MacOS:
  mini 12 x 16
  small 16 x 16
large 32 x 32
huge 48 x 48
thumbnail 128 x 128
  I believe OS will scale 128 x 128 down to other sizes.  16 x 16 is  
one most applications have. We would also have to make an application  
bundle for Jmol for MacOS to use it.  That would not be hard, but I'm  
not sure it is necessary.

Linux (Ubuntu):
  small 16 x 16
  medium 32 x 32
  large 48 x 48
  huge 128 x 128
.xpm is the default format, but it looks like .png will also work.
