Initial Comment:
I understand that issuing a repeated "isosurface" command with the same ID 
should replace the existing one. This is not happening , I see all 3 instances:

load "gly.pdb";
isosurface orbit1 scale 2 lcaocartoon "sp2a" {atomno=4};
isosurface orbit1 scale 2 lcaocartoon "sp2b" {atomno=4};
isosurface orbit1 scale 2 lcaocartoon "sp2c" {atomno=4};
# all 3 are displayed
color $orbit1 cyan; # the first is colored
color $orbit2 yellow; # none is colroed

The console says 3 isosurfaces have been created, and looking more carefully I 
see they have received names other than those assigned by me:

$ isosurface orbit1 scale 2 lcaocartoon "sp2a" {atomno=4}
orbit1 created with cutoff = 0.14 ; number of isosurfaces = 1
$ isosurface orbit1 scale 2 lcaocartoon "sp2b" {atomno=4}
lcao3_sp2b created with cutoff = 0.14 ; number of isosurfaces = 2
$ isosurface orbit1 scale 2 lcaocartoon "sp2c" {atomno=4}
lcao4_sp2c created with cutoff = 0.14 ; number of isosurfaces = 3
