That's strange and shouldn't happen, but try "delay 1.0".
Or try a different version of Jmol, to find out if it is a bug.

I'm not sure, but some times forcing Jmol to redraw at the precise point helps:

 jmolAppletInline(650, initPDB,
  "wireframe off;cpk off;ribbons off; cartoons on; refresh; spin on;");

Also, try the same with a saved model and jmolApplet() to see if it's a 
specific problem with
inline.
