3-D plotting with Jmol is possible. The largest variety of examples is within the SAGEmath package. See for example a preliminary reworking of the SAGE 3-D interface that uses Jmol (https://141.233.197.45:4443/home/pub/0/ NOTE: i'm using a self-signed security certificate that will cause warnings...just accept it). We have begun work on making a more general 3-D plotting interface, but work is slow...do you want to help?
