This is a known problem that occurs when you zoom in close and have
perspective depth turned on.

It is caused by the perspective depth calculations. If I am not mistaken,
it is particularly bad on small molecules where the 'camera' can get close
to the molecule and see the entire thing.

I tried to avoid the problem by not allowing people to zoom in so much.
But many people complained and said that they needed to zoom in further.

You can avoid the problem if you say

'set perspectiveDepth off'
