Good job in identifying the problem.

Very good.

If it works for you to use some tool to automatically remove these blank
lines then that would be better.

Jmol supports over 20 different file types. The 'Resolver' automatically
determines the file type by looking at the first 4 (#non-comment) lines of
the file. In this way, the user does not need to specify the file type.

.cif files & xml/cml files could have the first 4 lines blank. This is not
something that I had anticipated.

For the time-being, I would rather leave the code alone and not change it.
But I will this problem in mind and may change it in the future.

Q: Please confirm that it is the case that Spartan is generating these
files with blank leading lines ...

Q: Just out of interest, how many blank lines is it outputting?

Q: Does it always do this, or is there some pattern?

Q: Are you removing the blank lines by hand, or do you have a
program/shell-script to do it?
