try putting the initialization function back in as

jmolInitialize(".", "JmolAppletProto.jar")

You have all the capitalization exact in the file name, right? That's 
been problems for some people, because
your hard drive will accept "jmolappletproto.jar" for 
"JmolAppletProto.jar" but the web server won't.
