Hi Warren I'm happy to see that Bob has found a bug explaining your point nr.2, since my explanation is only for point nr.1:
1.- It is likely that what you see as "Jmol becomes unresponsive and no surface is generated" is not so. Jmol (up to 10.9.70) needs a very long time to calculate surfaces on large molecules, especially for "isosurface solvent". During that time, the command line is returned, but the program is still busy, so it does not obey any command. If you can open the CPU meter in your computer, you will see it is at 100%. Just wait! (up to an hour in some of my former tests). 2.- Bob Hanson has recently improved the method for calculation. He obtains huge acceleration (I haven't had the time to test it yet). So, please update your Jmol to latest version from Bob's site. 3.- You can check my testing page (uses old version of Jmol) to see how nr. of atoms affects; I didn't quote the time needed, but I had dinner while a 1123 atoms protein was processed ;-) The testing pages are linked from the Wiki page below. When I find some time I will update it to the new version and results. 4.- The way to go, if you want to offer surfaces via applet in webpages, is to store the results in JVXL files, which load very quickly. Read my page in the Wiki dealing with this: http://wiki.jmol.org/index.php/User:AngelHerraez#Molecular_surfaces_in _Jmol ------------------------------------------------------------------------- Take Surveys.
