There is no "user-derived palette" of colors. However, if you can use one of the color schemes we have, you can set a property of the atoms using the Data command, and then color by that using the standard palette. You would have to figure out what value corresponds to what color -- say, on a 0-100 scale -- and then use that number. Might work.
