IcedTea is an ongoing project in quite high flux. It's a mix of Sun code mixed with Classpath and other code, where Sun bits are not open source yet. While IcedTea has been succesfully running programs (e.g. JabRef), it's not ready for Jmol yet... The exception you is a bug in the IcedTea code, or at least an incompatibility with the current Java programming libraries. Nothing to do with the Jmol code. Please report this bug report against IcedTea, or discuss it with the people on #classpath on the irc.freenode.net network.
