Nick, you can certainly do that if you use pdb format and edit the file to insert residue names and numbers. I've done it a few times, even for the different parts of a lipid. As the Bov says, the terms monomer and polymer are really just placeholders, not to be taken literally in chemical sense. Polymer may have a chemical sense in respect to finding covalently linked units.
