I am also seeing this, although I haven't done a systematic analysis. 
I understand all comes down to the Javascript engine or 
implementation of each browser.

For me Chrome looked similar or even smoother than Firefox (Win7 or 
XP, not sure).

Explorer is certainly a slow beast in Javascript. I find it even 
worse than iPad (and Judy Voet told me she found the iPad too 
unresponsive with protein rotation, I did not see it so bad in my 
only chance to try).

Opera has certainly some incompatibility with the JSmol code. I 
hevn't seen any page working.

My IE8 WinXP does work, so we must chase this problem. I will contact 
you off-list when I have the time.

Note that the JSmol version I have there now is dated Dec , not the 
latest. But that is working for me, and I will not update JSmol until 
I can check that everything works correctly.

Is that upon page load? I will try to check.
I have IE8 WinXP at work, IE9 Win7 at home, so testign will go 
slowly.

Give the current Java state, all sorts of differences may arise 
depending on combination of versions.
