That's going to be tricky to diagnose, I guess.

I'd not give a solution or answer, but a couple of pointers:

1- Try loading JSmol in Java mode, to see if there is any difference. 
The Javascript library is the same, but the object generated has less 
javascript, so there may be a clue.
To do so, append  "?_USE=JAVA"  to the URL
