So, in answer to the question: Why is allene flat (coming from PubChem):
Because (a) PubChem didn't use an appropriate minimizer for allene 2D->3D,
and (b) probably this is the first time anyone noticed.
My guess is that they will swap in a decent model if you ask them to.
