There are many differences, depending on what subsystem you wish to
compare (e.x. GUI, IPC, Services...)

I have to say that what is called the "Linux API" is a collection of
subsystems developed by thousands of developers to solve problems like
Vide4Linux, Linux Networking, Crypto API... and these are continually
being updated and fine tuned specifically for Linux (even replaced
completely) all the time. However Linux also use many other libraries
and standard APIs which are shared among all SYSV/POSIX compatible
OSes like the  X Window system, CUPS... Windows on the other hand
mimics these with its own subsystems and implementations, with both
small and big changes (e.x. GDI, Shell API, Services...)

I advice you to narrow down your camparison scope to really know whats
the difference, like comparing the Linux VFS set of functions vs.
their Win32 equivilant, Signals Vs. Windows Messages, X Window System
Vs. GDI ...
