I have a job similar to this coming up. 

What I thought I would go about it would be just keep the two separate,  
something like joomla site at the main directory and the wordpress in something 
like blog/.

You would need two themes, wordpress and joomla,  

One problem with this is user comments, one way to solve this would be to use a 
service like disqus. 

This method you won't be able to put joomla modules on wordpress pages, but I 
assume if you are using wordpress you are doing so because authors are used to 
using to to write blog posts and that is why you are keeping it around. 

Trying to integrate them farther seems like a huge pain in the ass.
