thenobot, I am not happy for the problems this gives all of us, however I am happy this comes up again so it will be fixed. These are a bit of edge cases but are easy to cover with a bit of clean-up, and will make many developers happy.
jQuery will highly benefit in environments like you described...but really when it comes to multi-document awareness things start to be a bit uncertain in most library/framework that I have come to work with. I highly hope the work that has already undergone on this can be completed a.s.a.p. Will have a look at those cases if I see good. The same should be said for "window", so also that should disappear (mostly), and see how to reach that through references as John pointed out for the "ownerDocument". For "window" we have "document.defaultView". That's it. As a remainder or suggestion why not to use "root", ROOT will be the "document.documentElement" of each of these existing documents. It is the first node of type 1 (ELEMENT_NODE) the "document" is not of the same group, it's node type is 9 and is not an element. I suggest to use "context" for the "document", as currently is in some part of the code, if I recall correctly.
